Use \tweak instead of \override, viz:

{
    \numericTimeSignature
    \time 3/8

    g'4.\cut -\tweak staff-padding #5 ^\markup {\tiny Cut } |  
    g'4.\strike -\tweak staff-padding #5 ^\markup {\tiny Strike } |
}
