OK, you don't need to disable that. I think the problem really is that Lilypond doesn't handle irregularly metered music very well; there is no user-friendly mechanism for handling music with irregular bar length. With current lilypond, the proper trick would be to let abc2ly set measureLength individually for each bar whose meter differs from the time signature.
