Lilypond fails to correctly estimate the extend of that bit and overestimates. This results in this extent estimate: [2] (the arrow in the middle), which is significantly longer than the actual system, resulting in Lilypond believing that there is space when there is in fact none. I’ve circumvented the problem by setting the Y-extent of NoteColumn to (0 . 0) and by manually calculating the NoteHead position without a unpure-pure-container (resulting in that being calculated after page breaking).
