These links in ~/.fonts/ have definitely not been added automatically when you installed any package. On the other hand, there have been some emails describing how you can manually add links to font files in that directory in order to handle some problems in the recent LilyPond 2.5.xx versions, see for example http://lists.gnu.org/archive/html/bug-lilypond/2005-05/msg00069.html My guess is still that you have applied this workaround earlier and forgot to update it. First try to simply remove all the links in the directory.
