This is the correction I sent after my previous email: in order to make convert-ly edit the original files instead of outputting all the LilyPond code on the terminal, you need to add the "-e" option between "/.../convert-ly" and "/.../Desktop/Scores/". (Don't fear, it will make backups of the original files, just in case something went wrong.) Running "/.../convert-ly" --help will give you a list of all ways you can tweak convert-ly's behavior from the command line.
