Well, \magnifyStaff does indeed change the barline thickness, see the Known Issues at https://lilypond.org/doc/v2.25/Documentation/notation/setting-the-staff-size#index-_005cmagnifyStaff.
However, I agree with your general concern, at least if it's an issue also for less extreme staff sizes.
