I believe if you look at your output log you will see a warning that you
have an overfull page.  If there is no such warning, the following
paragraph doesn't apply.

This means you are trying to fit more music on the page than can fit.  So
LilyPond squeezes things together and ends up with overlapping notation.

To fix this, you can either reduce the number of systems on this page
(perhaps with a manual page break, or perhaps by removing whatever is
preventing LilyPond from automatically inserting a page break), or you can
adjust the spacing within the system to make each system take  a little bit
less vertical space.

As I mentioned above, I think that your file is breaking LilyPond's page
layout, rather than having LilyPond decide the collision is no problem.
