So the question actually is: Why does \RemoveAllEmptyStave screw up the
indentation of the staves [...]?


Well, pseudoIndent finalises the new indentation at after-line-breaking.
The RemoveAll code will be doing its stuff at roughly the same time.
So there are opportunities for conflict.

It might be a timing conflict e.g. earlier pseudoIndent changes lost due to later deletions by RemoveAll.
But there are cases where pseudoIndent callbacks seem to be bypassed,
i.e. the after-line-breaking settings may have been deleted or replaced.


There is one workaround I can suggest at the moment.
The current version of pseudoIndent cooperates with RemoveAllEmptyStaves
from mid 2.19.36 up to 2.23.9.
So try version 2.22.2.

There were a lot of major changes made during 2.23.nn, some probably affecting the timing.
