Exactly how did you try to process the file?
There is a known problem with the Cygwin version of 2.6.x, that
you have to specify a full path to the file, see the mailing list archives.

I would actually recommend the native Windows version available
at www.lilypond.org, unless you are particularly fond of the Cygwin
command window.
