AFAICS, the easiest way is to split your horn part into two seperate ones:
hornpartG = \relative c' {
\transposition g
... many notes ...
}
hornpartEES = \relative c' {
\transposition ees
... many notes ...
}
Then use \transpose as usual on each of them.
