A smaller example of your problem is this:

}
%% -------------- end of code --------------
The << \upper \\ \lower >> code creates two new voices,
and both \upper and \lower are different from the main voice.
Each voice has its own slurs.
This is the problem. Unfortunately I don't know the solution,
but maybe someone smarter will help you.
