I haven't tried to update any files from Jedit on my Mac. I have run
the "update syntax" command from the "Compile" menu that appears when
you open Lilypond as an application. Does that accomplish the same
thing as convert-ly? I do all of my lilypond editing on Linux so I
haven't tried much besides opening and compiling files on the Mac.
After getting this message I tried running the "convert-ly" command on a
file from a Mac terminal and it failed saying unknown command or
something. The editor window that opens by default when you run
Lilypond on a mac is pretty bad, though, so I can see why you'd want to
use Jedit instead. My own solution would be to update the syntax in
lilypond, save the file, and then do further editing in Jedit.

Aye, there's the rub. Again, any Mac users worked this out?
