AFAIK the barline thickening issue should be solved now, thanks to Han-Wen's recent commit: http://git.savannah.gnu.org/gitweb/?p=lilypond.git;a=commit;h=5291daf785cd215145473781612732de94890ba0 Please wait next development release to try it (or pull and compile from git sources). A feedback stating this issue is effectively (and finally!) fixed would be appreciated.
