Could it be that you have several lilypond versions installed on your system? In that case the Convert-ly field in Edit>Preferences Lilypond-Settings Edit… should be set to the full path of the used lilypond version and not only the "LilyPond-Command" field. So all three (Command, Convert-ly and Lilypond-book) should contain the full path to the executable.
