Why does this segment go wrong in the second alternative?
Is it to do with the "partial"? I've tried all sorts of things!

It's partly to do with that. See
http://lilypond.org/doc/v2.18/Documentation/notation/long-repeats
and look for \partial - there's a snippet almost identical to your problems.
I also suggest checking the logs for bar check errors and putting more bar
checks in.
