\compressFullBarRests is effective only on the PDF, while the midi will play 
all the rests.

I will try to use tag function.
After I send my question to list, I found there is an extractMusic.ly ( LSR = 
http://lsr.dsi.unimi.it/LSR/Item?id=542 % 2013/03/25 : for lilypond 2.16)
I will look into it and see which method is simplier.
