On that note, you can stop everything in a Flash movie, even movieclips, if you use 
the command
fullpause() instead of just stop().

Is the animation that is taking place in the main timeline of the Flash
movie or is it in a movie clip? Movieclip timelines are independent of the
main scene timeline. If you have Director tell the flash movie to play or to
stop, or even have it set to pause. It will only stop the main scene
timeline.
