In the MIAW, put a moviehandler like this:

on closeWindow
   tell the stage to doWhatEverCleanupThatIsNeededAndForgetTheWindow()
end

The doWhatEverCleanupThatIsNeededAndForgetTheWindow handler in your 
main movie is rather self-explaining... ;-)
