We finally pinned down the cause of the lost packets. The NIC on the
client system was configured to autonegotiate Ethernet settings.
As sometimes happens, the negotiation process finished with the client
system and the Ethernet switch using different duplex settings.

It is still not clear why the performance impact was so much greater
than it had been with the z/OS server. It may have been the result of
differing workloads. The problem showed up while we were running the
initial backup to the Linux TSM server, copying nearly every file on
the client system over the network. The pattern of IP traffic for such
an initial backup is presumably different from the pattern for subsequent
incremental backups.
