It sounds suspiciously like an xauth problem.  RedHat 6.x now sets up
xauth by defaut in /usr/X11R6/bin/startx

Try rm'ing -rf ~/.Xauthority and ~/.xauth and trying again.

But as for the different config files... weird, never seen that
happen.  The config file used by the X server is /etc/X11/XF86Config
-- unless such a file exists in your home directory.

Check if you have the following files and see if they are valid:
~/.xinitrc ~/.xsession ~/.Xclients

Try looking at man pages, /usr/doc/* files, checking out some
FAQ/HOWTO documents, and doing some searching on the web, eg at
http://www.xfree86.org
