Well linux & for that matter any OS will have a problem booting off from a
partition which is beyond the 1024 cylinder limit.
I am running linux on a 20GB HDD & on a 27GB HDD at a friends place without
any problems.
The trick is to make a small /boot bootable partition well within the 1024
cylinder limit. After that you can crate your / or /usr etc partitions
anywhere on the disk.
