Your hard drive probably has useless firmware which does not know how to
handle spindowns correctly. It sounds as if when the drive spins down it
stops responding to commands, so Linux has to reset it to get it talking
again (and when it is reset, it spins up again).

The kernel reset it because it was acting strangely. I'd say just don't
set that drive to spin down.
