I should add that I'm also looking for suggestions on Benchmarking, Load 
Testing, Graphing and Monitoring tools for Apache and MySQL.

Here's waht I've got so far:

For Apache it looks like:
Benchmarking: ab
Load Testing: JMeter (can it be used for testing php performance?)
Graphing: Urchin (In use before I got into the project)
Monitoring: Nagius

For MySQL:
Benchmarking: The tools in "sql-bench", Super Smack, SysBench
Load Testing: Same as benchmarking
Graphing: Cacti
Monitoring: Nagius
