It may trash!?, am not sure. But I have done the same using the 
CVT.exe which comes with windows 98 for FAT16-32 conversion
can only be used with windows 95 OSR2 and above, you can 
download it frm net and just run in DOS mode and this does not 
harm your linux partition and exsisting data in windows partition.
