Yo subbu,
        It is possible to boot to windows from the second HDD, but you may
not "see" the first HDD when U do so. So if all u'r mp3's and jpg's are on
an extended partition on the first hdd, forget it!!! Also in this case U
may have to disable the first HDD when installing (I'm not sure if this
may work, cause I've seen windoze directly use the floppy drive even when
I've manually disabled it in the BIOS and it does not work from the *PURE*
dos prompt, guess that depends on your bios, so finally if it does not
work, you may have to manually plug out the IDE cables from inside your
box), and each time U reinstall - thats quite a number - point is win
should see your drive as "c:" (this is once again because U may put
your win files (\windows or \winnt) even in "d:", but "c:" will be used 
in any case for the bootup files)!!! So it's always better to put these
windows's and dos's on the first hard disk and linux, os/2 etc on the 2nd
hdd. Why don't U just install linux in the second hard disk and LILO on
the MBR of the first hard disk - that should be possible I guess... or U
could probably put in the *VERY SMALL* /boot on the first hard disk - just
a suggestion.
