I would suggest that you rather put in the secondary HDD as the _secondary
master_. See, the new HDD will be the fast one of the two, and AFAIK, if
two devices are on the same controller (Pri or Sec.) then the slowest of
them determines the overall speed. Right?
So, I think that u put in the New HDD alone on the Pri controller, and put
the old HDD as sec. master, with CD-ROM as sec slave.

If you can, try dedicating one HDD (old one) completely for Linux. This
way, you can create a 128 MB /swap partition, set aside appx. 500 MB for
your personal files etc. (/usr), and install Linux on the rest. I think
that the best option here would be to go in for the PCQ's RHL 6.2.
You can go in for booting through the boot floppy, or use LOADLIN to load
Linux.
Specifics can be discussed once we have the complete details about your setup.
