why do you want to move your old disk from primary master to primary
slave. Let it be there. Put your new one as slave. Then you dont have to
cahnge a thing. To use the disk in linux create partitions with cfdisk
(or fdisk), install a file system with mke2fs and put the entry in your
fstab.
For using a part of it in windows, use its own partitioning and
formatting tools.
