There are some problems in 9x neighbourhood. For small files 
it is okay, unlike NT, the write management under 9x is  not
that hot. If your friend has transferred a huge folder which
started off somewhere near the partition boundary, there are
chances of crossing the boundary segments  specially  so for
two adjacent logical partitions.

Virus is very unlikely. For jiggering up a  extended-logical 
boundary, the virus has to do a fair amount of work and do a
direct disk write to that specific sector.

It is always better to keep a copy of fdisk -l, stacked away
safely, or even on hard copy. In case you had your  data, it
was just a matter of re-marking the  boundaries  with  Linux
fdisk, and everything would have worked ...

Are other things on the extended partition working ? If yes,
the boot record of the extended is abs fine.

To know the contents of a deb file, if you have dpkg installed
fire  Midnight Commander (mc) ... Just press enter on the .deb 
file in mc and you have all the  contents of the .deb file ... 
Then  you can copy all the  stuff  from one pane to another in
some directory. Same thing applies to .tar.gz and rpm files ..
provided rpm, tar and gzip are installed.
