Boot into linux using floppy.. Edit /etc/lilo.conf and run /sbin/lilo. If you want lilo to be your boot loader for all OS's, install it on MBR. Note that if you install any win9x after that, lilo is gone. Otherwise install lilo on boot sector of linux / partition and and set that partition active from windows. It will boot from lilo and won't be lost even if you install win 9x. Just that you have to set up that partition active again.. man lilo.conf and man lilo for more detail..
