You can put something similar to the following in your .muttrc

mailboxes `echo /home/rajesh/mail/Today_LIH /home/rajesh/mail/Today_ILUG 
/home/rajesh/mail/Today_php`

go on adding those mailboxes for which you want the prompt for
unread/new mails...
