I had similar problem when on using 4GB disk with 486DX2.  When I had 2.1 GB disk
it didn't have any problem.

I changed standard BIOS setting to use "NORMAL" mode for hard disk and the problem
went away.

Now in linux boot messages, it doesn't show the disk size, just says found ATA
disk as "hda".  On the bios display that comes before "LILO:" it shows 84MB disk,
but I don't care about it.

The way it worked is, I changed the disk mode so bios finds correct number of
cylinders and head and sectors.  May not work in your case but just in case worth
trying...
