Keeping NTFS along with Linux gives no single problem. I have implemented it practically in my college labs.We booted Linux from the CD..then made FAT partition for NT.Later installed NT & converted FAT to NTFS.Went on like a piece of cake............ Later after NT installation is complete...we installed Linux. Morever it doesn't matter if NT is installed first or Linux......Linux stiils writes on the MBR.
