There is an excellent article on the subject of  encrypting an entire
file-system in the Linux Journal, issue 51. I haven't tried it, but according
to this article, you need a patch (for the 2.0.11 kernel) that can be found at
<ftp://ftp.csua.berkeley.edu/pub/cypherpunks/filesystems/linux>. I assume
you'll find READMEs and such here as well.
