You can fist install Linux. But because windoze _always_ messes
with the MBR it's better to put LILO on a floppy. Read the man page for
lilo.conf on how to do that. This way you let the MBR to any m$ OS that
you might install or reinstall. I use this way because I have something
like a switch. So if I let the floppy in the drive my computer will boot
Linux and if I let the floppy out it will boot windoze. It's a lot faster
than chosing what OS to boot. And you won't have any problem with Linux
if you'll reinstall windoze.

If it's a primary partition, even if it's the third one, dos/win
will see it as C if it's their first partition. You probably put LILO in
the MBR. And, because you installed windoze after, win rewrote the MBR.
I'm not sure if making the Linux partition bootable will help in
any way. For example my Linux native partition isn't set as bootable.
