The general rule for X installations, as far as I've been able to tell, is
to abandon all fancy tools when you're having problems and revert to
xf86config . This tool forces you to be explicit about all your settings and
lets you see what is going on.

>From your description, it sounds like XF86Setup is leaving you in the VGA16
server for some reason. (To check this, see what server /usr/X11/bin/X is a
symlink for. That's the one that startx is using.)

Alternately, XF86Setup is using the right X server but has set incorrectly
one of these parameters: monitor hsync, monitor vsync, or video RAM.
xf86config will allow (actuall, require) you to set these values by hand, so
you can be sure they are right.

Finally, I've been assuming that you have checked to see that you don't have
multiple resolutions available. It should be apparent if you do, as the
640*480 screen will then be a window into a larger "virtual screen".

If none of these ideas (or whatever else others suggest) works, run startx
redirecting its error output to a file ("startx >errors 2>&1" will do it)
and either troubleshoot the file yourself or include it in a follow-up
posting to this list.
