Your hunch is wrong. This isn't an error it is a periodical check. It
would have happened regardless of how much space you have on your
disk. And it will happen again in the future. Absolutely nothing to
worry about, it's just Linux doing a bit of housekeeping.
If you don't like seeing the message... Don't reboot.
