convert (which i have never used) has a very explanatry man page with
examples.

A script to do over 3000 files in different directorys you would need to
write yourself, or i would imagen so, as what you ask is system dependant.

If it is a case of just converting file a to file b 3000 times that should
not be all to hard, however if you need to add or delete certain items in
each file then your problem worsens as that will not be easy at all to
automate, unless all words are the same or are in the same field in every
file.
