I also use fetchmail to collect mail from two different servers, and
all of what it collects goes into the same place.  Perhaps fetchmail
has somehow been misconfigured?  Here's my ~/.fetchmailrc:

----- Begin ~/.fetchmailrc -----
defaults

poll mail.earthlink.net protocol POP3:
        user reznaeous
        password my_password;

poll wvu.edu protocol POP3:
        interval 15
        user mwerner
        password my_other_password;
----- End ~/.fetchmailrc -----

And that's all there is to it.  Perhaps you could post whatever
fetchmailrc you're using (with passwords removed, of course) to
see if anyone here spots anything wrong?
