Hi Niel:
I just had exactly the same problem. There are 2 ways to solve it.
1) You can change the partition type to '83' on your raid partitions
and they won't autodetect any more
2) You can disable raid autodetect by adding :
raid=noautodetect
to the kernel command line.
(e.g. Add append="raid=noautodetect" in /etc/lilo.conf and re-run
lilo)
