you said it has a kind of serial protocol. Why don't you use the serial port? maybe using an interconnector with, if needed, a transistor or ic to reverse the voltages or similar ... I tried something similar (getting frequencies depending on resistance/temperature into linux) on the serial port -and ended using the joystick port, because there's a resistance measure already there :-) so the whole problem disappeared.
