In the past people have seen problems like this because of a hotplug 
program trying to access the scanner and interfering with the scanner 
program.  I don't remember the name of the offending hotplug program; 
usbmonitor or usbdevices, something like that.

You could try turning off your USB hotplug support to see if that helps.
