Just as a guess, it looks like your new USB-2.0 card doesn't work very 
well.  Lots of people have reported similar sorts of strange things with 
ALi-based hardware.  Rumor has it that the NEC chipsets are very reliable.

The best way to isolate a single faulty component is by swapping hardware
and trying out the different combinations.  For example, you might try
plugging your readers into another computer with a different kind of USB
2.0 controller.  You might try moving your PCI USB card into another
computer and see if it still fails to communicate with the readers.
