This might add some weight to the noise hypothesis ... I have a GIGABYTE GA-990FXA-UD5 motherboard with similar problems. It uses the Etron EJ168 chips and there are USB 3.0 connectors on the rear panel. It also has a header on the motherboard to which I have connected a Y USB 3.0 cable then plugged in the USB lead that came with the case into the one socket of the Y. This then patches the cable to the top of the front of the case. I was having problems with this socket with the prolific USB bridge as well as a Samsung 2.5 inch USB 3.0 HD.
