Does your machine have a bios that puts the it into a sleep mode when there has been no keyboard or mouse activity for a while?
I had a similar problem with an old Digital PC that I set up as a server that would mysteriously stop working. If that is the problem you will have to get into the BIOS settings and turn it off.
