Thats right. you are more likely to have problems with programs that have optional
mozilla support in them, eg a mail client that opened hotlinks
in mozilla. that support wouldn't be compiled into the mail client
unless USE=mozilla is enabled. 

take a look at ufed (emerge ufed) it helps you set USE vars. (ufed= use
file editor or something)

kportage may also have use flag support?

USE flags come in a hierarchy, with the last one in the list over-riding
any earlier settings. The hierarchy is:

/etc/make.profile/make.defaults 
( These are the defaults for Gentoo as a whole. These should not  be
changed)
/etc/make.profile/use.defaults
These will change as packages are added and removed from the system
/etc/make.conf 
these are  the only ones that should be changed by the user and these
are the ones that UFED changes
