If I understand correctly that you're creating the .pdf file with the offending Windows program, then Adobe Acrobat Reader can print odd (or even) pages only from that file. (I'm using Acrobat Reader for Linux but I'm sure the Win version is equally capable.) I know that's not a script, but could it fit your workflow anyway?
