The point that I thought Nick was getting at was that the files may not
be similarly encoded.  You mentioned VBR at one point.  If they aren't
encoded to the same format, you might as well splice your banana to your
cucumber.

I believe that file can tell you details about mp3s and oggs:
fuguecm.ogg:                   Ogg data, Vorbis audio, mono, 44100 Hz,
~80000 bps, created by: Xiph.Org libVorbis I (1.0)
gmc2.ogg:                      Ogg data, Vorbis audio, stereo, 44100 Hz,
~128031 bps, created by: Xiphophorus libVorbis I (RC3)

Note that the only way to join these files would be to make them of a
common format.  Yes, they're both oggs, but there's a world of
difference between them.

I'd be willing to wager that the windows tools you found will just
transparently decode and reencode the samples.
