Untested: try adding
user_pref("network.protocol-handler.external.mailto","true");
user_pref("network.protocol-handler.app.mailto","/path/to/app");
to your user.js, or (better, perhaps) follow the instructions at
http://linux.sgms-centre.com/howto/mozilla.php
