I had a batch of machines with something similar a few years back. The problem was that the CPU fan went a different speeds according to the load which caused the clock to go at different speeds according to the load. Solution in the end was to chance thebios options to force the cpu fan to always go full speed. Then tranin adjtimex with whatever the motherboard speed was.
