Settings made with nvidia-settings are saved into ~/.nvidiasomething. They are intentionally not loaded automatically when X starts. See man nvidia-settings section 3 for the command to use to load the settings (and general operation of the program). If it is a setting which can also be handled by X, you should put it into your xorg.conf file. The nvidia settings are better for user-specific settings.
